I want to sign an application using GenialSIS. It is asking for my phone's IMEI and my e-mail id. Providing the IMEI will void my warranty?

No, it will not void warranty. However if we are talking about the same, it will not work either: http://www.socci.eu/home.html
Also it requires you to create an account on http://www.symbiansigned.com anyway. There you will find the same functionality, without the need of external applications.

Whenever I'm trying to register, I'm getting a message that my e-mail id has been blacklisted. I have tried with several e-mail ids (Yahoo, Gmail, Hotmail), but none worked for me! What's the problem and what needs to be done?

Unfortunately that may happen. Of course it is not about you as a person, but the mail provider. If you have a non-free e-mail address (like from your company or your school), that should work.
Alternatively you can try joining the Nokia publisher programme on http://info.publish.nokia.com/ - it provides developer certificate with the same capability set as Symbian Signed would do. The downside is that the Nokia publisher programme comes with a single time 1 EUR registration fee. It is supposed to be affordable, but you will need a credit card for the payment itself.
