Preserving files during uninstallation

How can I prompt user during uninstallation if he wants to keep his database files/configuration files, and not actually delete them?

you could make the deletion to be handled by another application that is run only during un-installation. And in it you could ask if the user want to delete the files.

Is this application coded just like any other normal Symbian application that could actually be run all by itself?

it is up to you how you want to make it. Most commonly it would propably be exe application.
